House MD is the TV show in FOX, while Scrubs is the cult show of ABC. Both of them are medical shows, and both have been enjoying extraordinary popularities since the day they are first aired.

However, aside from these facts, these two shows are basically different.

House MD is a drama show, which is about Gregory House, a medical genius who leads a team of young diagnosticians at a hospital in New Jersey. As to that, Hugh Laurie (the actor playing Gregory House) was the main focus of the show, and the supporting actors do not carry too much weight in the show.
Scrubs depicts the lives of several employees of Sacred Heart, a teaching hospital. It features fast-paced dialogue, slapstick, and surreal vignettes presented mostly as the daydreams of the central character, Dr. John "J.D." Dorian (played by Zach Braff). The show involves a lot of elements, and is kind of in between drama and comedy; therefore it’s difficult to tell which category it belongs to. And the weights of the characters are relatively equalized, compared to those in House MD.

House MD concentrates on the medical profession; therefore there is always detailed information about how to solve the case in the show, where lots of specialized terms are involved. As to that, House MD was recognized as an entertaining and also educating show.
